Supporting Database Annotations and Beyond with the Evidence & Conclusion Ontology (ECO)
نویسندگان
چکیده
The Evidence & Conclusion Ontology (ECO) is a community standard for summarizing evidence in scientific research in a controlled, structured way. Annotations at the world's most frequented biological databases (e.g. model organisms, UniProt, Gene Ontology) are supported using ECO terms. ECO describes evidence derived from experimental and computational methods, author statements curated from the literature, inferences drawn by curators, and other types of evidence. Here, we describe recent ECO developments and collaborations, most notably: (i) a new ECO website containing user documentation, up-to-date news, and visualization tools; (ii) improvements to the ontology structure; (iii) implementing logic via an ongoing collaboration with the Ontology for Biomedical Investigations (OBI); (iv) addition of numerous experimental evidence types; and (v) addition of new evidence classes describing computationally derived evidence. Due to its utility, popularity, and simplicity, ECO is now expanding into realms beyond the protein annotation community, for example the biodiversity and phenotype communities. As ECO continues to grow as a resource, we are seeking new users and new use cases, with the hope that ECO will continue to be a broadly used and easy-to-implement community standard for representing evidence in diverse biological applications. Feel free to visit two ECO-sponsored workshops at ICBO 2016 to learn more: 1. “An introduction to the Evidence and Conclusion Ontology and representing evidence in scientific research” and 2. “OBI-ECO Interactions & Evidence”. Standardized description of scientific evidence using the Evidence Ontology (ECO)
The Evidence Ontology (ECO) is a structured, controlled vocabulary for capturing evidence in biological research. ECO includes diverse terms for categorizing evidence that supports annotation assertions including experimental types, computational methods, author statements and curator inferences. Using ECO, annotation assertions can be distinguished according to the evidence they are based on s...
متن کاملInteroperable genome annotation with GBOL, an extendable infrastructure for functional data mining
Background A standard structured format is used by the public sequence databases to present genome annotations. A prerequisite for a direct functional comparison is consistent annotation of the genetic elements with evidence statements. However, the current format provides limited support for data mining, hampering comparative analyses at large scale. Results The provenance of a genome annotati...
متن کاملThe use of gene ontology evidence codes in preventing classifier assessment bias
MOTIVATION The biological community's reliance on computational annotations of protein function makes correct assessment of function prediction methods an issue of great importance. The fact that a large fraction of the annotations in current biological databases are based on computational methods can lead to bias in estimating the accuracy of function prediction methods. This can happen since ...
متن کاملAre External Cervical Orthoses Necessary after Anterior Cervical Discectomy and Fusion: A Review of the Literature
INTRODUCTION & BACKGROUND The use of external cervical orthosis (ECO) after anterior cervical discectomy and fusion (ACDF) varies from physician to physician due to an absence of clear guidelines. Our purpose is to evaluate and present evidence answering the question, "Does ECO after ACDF improve fusion rates?" through a literature review of current evidence for and against ECO after ACDF. R...
متن کاملA guide to best practices for Gene Ontology (GO) manual annotation
The Gene Ontology Consortium (GOC) is a community-based bioinformatics project that classifies gene product function through the use of structured controlled vocabularies. A fundamental application of the Gene Ontology (GO) is in the creation of gene product annotations, evidence-based associations between GO definitions and experimental or sequence-based analysis. Currently, the GOC disseminat...
